Water entered in mehran due to rain

I am having new Mehran 2008 model.
Yesterday i drove it on motorway in extreme rain. when i reached my destination i saw that water has entered on left side of car. under front left seat and back left seat. Water entered from bottom body
What is cause for that and what are remedial measures.

there are some holes under the rear seat as well as on the floor.!chck dat are those holes covered with some rubber cover..!!!
