Knocking In my Cuore? Please advise

I have Auto Cuore 2006 model 12,000 Km. from the last two months i am facing swear knocking from engine. Knocking noise is just like Diesel engine and few people who just have a ride with me also noticed, please note i have done the following, so advise some thing else:

1. Tunning from Toyota walton and Thokar Niaz baig.
2. They checked the Ignition timing, retard it a bit.
3. Cleaned/ replaced the air filter.
4. Checked the spark plugs, regap them
5. Checked the emission through Enercon em check in toyota walton.

Please note this knocking is on Petrol as well as on CNG.

make sure its not from suspension, if u r sure its from engine then make sure, ig. timing is ok and u r using correct sp. plugs/spacing, do check other things e.g. v-belts are not loose. if its only related to engine then might be internals, probably crank but 12K km is too less for such damage unless its short of oil.
btw, make sure its not from as small as PCV valve
